Really thoughtful presentation Ida, I like how you think a lot about the average user experience! I would have liked to hear a bit more about why this viewer is important for researchers and how it could help in exploratory analysis in the context of ePlant. Do you think there are certain styling (in data viz speak – data mapping) you could apply to the nodes to distinguish between the biological identities of the nodes? For example, I see ABA and then H2O which are very chemically different.
I hope you will keep your promise to document and clean the code :).

Nice explanation about the current project. So what is the pathway data? Is it possible to draw the pathways in different layers depend on the reactants?
We are trying to visualize Arabidopsis pathways in Plant Reactome Pathway Browser (https://plantreactome.gramene.org/PathwayBrowser/) in-house.
Can you elaborate on what you mean by drawing the pathways on different layers?
